Just tried testing this program out, it looks like since the interface wasn't updated, the old instrument list settings from your Mario64 version were left in, meaning it's restricted to the parameters of those instrument lists. So, for example, if one wanted to create a song using Hyrule Field's instrument list, they'd be confined to one of the SFX instrument lists in Mario (which only has 9 available instruments). I don't think it's completely unusable, just vastly restricted.

This is, of course, under the assumption I'm running the program correctly--all I'm doing is just opening MusicXMLImporter.exe without touching the other program, music2_zelda.exe. Is there some setting I missed that can change these parameters to match Ocarina of Time?

Indeed I didn't change the interface, however there's no limitation because instrument set lists are merely informative, this information is actually stored out of the sequence data. J

Just choose the instrument set with most sounds and use it. The first instrument is instrument 0, the second 1, and so on.

Just realized I could adapt this (warning: sort of incomplete) tool I've written a few months ago to Zelda in less than 5 minutes, so here it is (didn't bother to change the interface):

1) Download --> http://sites.google.com/site/messiaen64/level-importer/MusicXML_JulAlpha1.zip?attredirects=0&d=1
2) Replace M64XML.EXE with https://sites.google.com/site/messiaen64/level-importer/music2_zelda.zip?attredirects=0&d=1

I haven't actually tested this, but there's no reason it should not work. Depending on the input you can get very good results.

I recommend using "Notation Musician" software to export to music XML, since it has good quantization settings to read those wild MIDIs floating around the net.

No changes in how the program works, though. I did reduce the number of segments from 64 to 16, as the N64 can only have 16 different segments.

Not totally correct, Mario 64 uses way more than 16 segments. The RSP however only seems to handle 16 segments (memory limitations?), so all display lists will be at those first segments.
